I know siblings named Lyra and Leah. I don't think anyone ever thought twice about Lyra's name, but she was older than Leah and myself, so I don't know if she had any comments about it. I think it's a pretty name, which I first heard from "The Golden Compass".
I really like Lyra and Orion because they just sound so cute together. You could always add Atlas to the mix if you were going for that theme. Honestly, I like subtle themes (most probably wouldn't get it) and since Phoebe is a moon it can add to that connection and your family.
If it's a really long last name, I wouldn't make the middle name or given name too many syllables. Family names are always my favorite, but some other options:
Lyra Delphine
Lyra Felicity (probably too long)
Lyra Cecile
Lyra Jade
Lyra Celestine (too starry/heavenly?)
