The pronunciation is actually Ma-tay-yah, and it's exclusively a female name.
There is a similar male version though, Matija, pronounced Ma-tee-yah.

Wrong, Mateja is also the correct form of the boy's name. The most famous Mateja I know is "Mateja Kezman".

The feminine form is Croatian as well.

Ok, pure and simple: Mateja (female) is pronounced Mah-TE-yah, Mateja (male) MAH-te-yah. The y-sound though (letter j) is often unpronounced or skipped.
