I avoid alliteration as well as rhyming.
I don't tend to take initials into account (though I probably should, as my son was quite proud to discover around the time he was in grade one that his own initials spell out Jak; he's since been using it as a nickname in addition to Jackson, though where he got the random 'son' is anyone's guess).
I also try to mix up numbers of syllables. Random example: John Frank Jones doesn't sound as good to me as John Franklin Jones, and Jonathan Edward Jones sounds even better.
