I think it's fine, and I would not expect many jokes to be actually cracked, because how tasteless would that be.
However, I probably would not name a Down Syndrome child Abel, myself. Because people of normal intelligence will make the connection involuntarily. In their heads. And I would not like wondering whether or not they noticed or what they thought.
That's about me, though, of course - nothing wrong with the boy being named Abel, since the name is obviously not the word "able."
I just wouldn't blame your cousin at all, if she chooses not to call her son Abel. If it feels to a Mom like she is protecting her family by choosing a different name, then she is protecting them.
