I like neither Daphne nor Theodora with Zoe, but Theodora Zoe flows better than Daphne Zoe. I don't think it matters that much if it's a tad clunky, though, if Daphne and Zoe are the names you like and want to use.
Honestly, if I were you I would not want to use Zoe, because if I were your daughter I would not want to have inherited Zoe after all that stuff. It's not that it matters that there's a deceased child - I think that's a matter of attitude, it doesn't have to be considered strange. My attitude would be that there's just too much weird baggage of so many might have beens, for me to want to use (or bear) it. All of it comes from Grandma, and it's not really clear that using it as a middle name would please Grandma. However it would be fine to use it in her honor specifically - particularly if you really do like it enough that you might use it regardless.
