Isaac James or James Daniel?

Isaac James definitely. Isaac is a far nicer name to me than James.
Isaac James; hands down. James Daniel isn't bad, and I like James with the nickname Jem. But Isaac is in my top ten, I like how it's less popular than James, plus I have a family member of similar age to me called James so I probably couldn't use it as a first name.
James Daniel by a country mile. Or Daniel James, actually. Isaac has never appealed to me, though I don't dislike it - it's quite well used where I live, in the form of Isak (EEsuk), but I don't think I've ever met an Isaac who used the name. There is a guy known exclusively as Icky who's actually an Isaac, but I only know that because he married my friend. And students of my old university are known as Ikeys; perhaps that puts me off - the fact that I think of it as generic.

Probably not, so James Daniel. I may not care for Daniel, but I like James a bit more than Isaac.

Isaac James, because I had a particularly interesting ancestor called Isaac. They're both good choices though.
Isaac James for sure. I'm not crazy about Isaac but the flow is nicer than James Daniel. I think James makes a better middle name anyways. It sounds clunky as a first name most of the time. But this is probably because all nine of my neices and nephews have the middle name James (except James William Michael, which is such a boring combo of names, IMO) so it's just a middle name to me.
